Accuracy of this mechanism
- I wonder about the name adenine triphosphate. Adenine is indeed the base, but ATP is a triphosphate of the nucleoside adenosine.
- I was under the impression that a magnesium ion stabilizes the alpha phosphate's trigonal bipyramidal transition state in step one (not bonding with the other two phosphates). What has the research shown? Are side chains of the enzyme complimentary to these phosphates or is it really the Mg ion?
- Why does step 3 depict coenzyme A forming a bond with the phosphate? The next image depicts CoAS bonded to the acyl carbon?
- The final product is labeled "Acyl Coa 'Produt'"
- Must R always be long chain C-C bonds?
- Are these all completely reversible reactions?
- Are the formation and collapse of transition states separate steps? Is this mechanism really four unique steps or two steps with two transition states (or something else)?
